Update: They "diagnosed" the problem for free (apparently they normally charge $130 to read the check engine codes) and claimed no fault for the issue. Nothing I could do about that, other than take my business elsewhere, but they offered a discount that made them comparable with other mechanics and was the only place I could get the repair done before the weekend. $500+ later and the issue appears to be fixed.

Don't take the Service department at their word, get anything they say in writing.
My car had a check engine light come on while in their shop that wasn't on before. They took my car into the back and reset the code, said it was just a glitch but if it came back on I should bring my car back and they would find a way to get it taken care of for me. Several weeks later, failed an emissions inspection for the very issue that was just a glitch. Suddenly they have no idea what I am talking about and that "doesn't sound like something he would say".
