These museums are fantastic, so much work to see and nowhere near enough time to see them. We went on a tour to see them the first time but what you see in the tour is highly dependant on the likes/interests/quality of your tour guide. We went back later that day and saw parts that we never saw the first time, which was understandable given the time limit on the tour. I would definitely recommend either going early or later in the day to avoid the crowds, but most of all pre-book online, saves so much time on queues, although these folk are fast getting people through security.

Oh and don't make the mistake my wife and I made, the entrance to the museums is around the side of the Vatican and not in through the main entrance, that's primarily to access the square and Basilica.

Oh and if you're getting a tour get one that covers the Vatican Museums, The Sistine Chapel and also St Peter's Basilica, it's long but so worth it, provided you are able to be on your feet for a long period of time.
