The Sistine chapel is amazing. Museum has many beautiful works and historic but is crazy crowded. If you need to make a choice choose the Sistine Chapel over the other relics as it is not mobile and can't be seen in other museums. Be sure to reserve your tickets in advance it is well worth the trouble and saves hours of waiting time. I recommend Rick Steve's audio tour to go with your visit. Don't forget to wear pants or a longer skirt and have shoulders covered. Highly consider doing the Vatican Museum before St. Peter's and take the secret rear entrance to the right when exiting the Sistine Chapel to enter the basilica without waiting on another 2 hour plus line.
