Not being much of an art connoisseur I found the Prado oppressive and stifling. However, I enjoyed the Thyssen. Wider variety of paintings and a lighter and brighter atmosphere. After doing two art museums in a row I was fairly famished and lightheaded. Had some lovely pastries and coffee at the cafe on the premises.
